Kenshin is stronger. He already hit shishio multiple times but he survives because Kenshin uses a reverse edged blade. Shishio would have been long dead. Also Kenshing got hit with an explosion from shishio's gunpowedered gloves and he expected him to be dead but he revived. But the bottom line is that if kenshin had a normal katana he would have won in the beginning.
